Catching , Purifying and Training in XD

Purification of the Legends
The Legends may not be hard to catch, but they sure are hard to purify. With XD, the Purification Chamber does help a lot. I found that just carrying them around and battling with them was my best bet though. Even though you can use Scents to help the process along these strategies do not work best for the legends. Make sure though if you use the chamber it is maxed out, i.e. that the Legends are being put in a section where the purification process will be at the max. You can tell by the blue scale on the right hand side of the set.

Lugia and the Remaining Pokemon
Use the Master Ball. In order to Purify Lugia, be sure to also have all the Sets maxed out. Once you do have them maxed, place Lugia into a set where it can max out it's effect and it will be instantly purified.
 
After that, you will have to fight 6 more Shadow Pokemon. Keep in mind, even if you catch 1 of them, if you lose, you have to start over and lose the ones you already catch, plus waste Pokeballs in the process. Lugia is not lost because it is a seperate battle.
If you manage to win, and do not catch all of them at that time, you can always come back. However, Master Greevil has regular type Pokemon to replace all the ones you Snagged so be prepared for a long battle. Having a Pokemon that knows Protect and Earthquake will come in handy for this part of the game.

Catching Zapdos
Since the guy you'll be fighting has 6 Shadow Pokemon, your job is to catch all of them, but you don't have to do it all at once. Your best bet is to make the Tauros, Exeggcutor and Rydon faint and catch the Legends first.
To catch Zapdos, be sure that it is partnered with one of the above Pokemon. Lower both into the red, then start throwing Master Balls as soon as possible. Be sure to have one Pokemon that can hold up to just sitting out in case it is targeted. Zapdos is the hardest to catch, so be sure you have at least 20-30 Ultra Balls.

Snag List
This Snag List just lists the Pokemon that you can catch, some of which the gender of the Pokemon is almost always the same. Remember that for breeding in Ruby/Sapphire that you will have to have a female!! I recommend saving after each snag if possible, that way if there is a Pokemon that you want to be female/male you can then reset the game and it will go back to that save point. Also, if you save the game and you missed catching a Shadow that was not the gender you wanted, the gender of that Pokemon is set. The only way to undo it is to start over completely.
Unless noted, all Pokemon can be either gender.

Purification
The best way to purify and the quickest, would be to have all the sets at max. Through trial and error, I have finally been able to get all 9 sets to the max. This is just one set, there are many.
Set 1: Dugtrio, Numel, Tangela, Shelder
Set 2: Ledyba, Seedot, Seel, Vulpix
Set 3: Makuhita, Poochyena, Banette, Ralts
Set 4: Phanpy, Gulpin, Shroomish, Carvanha
Set 5: Hitmonlee, Mawile, Rhydon, Swinub
Set 6: Hitmonchan, Houndour, Duskull, Natu
Set 7: Roselia, Sandshrew, Voltorb, Hopip
Set 8: Magmar, Pincir, Exeggutor, Spheal
Set 9: Rapidash, Scyther, Weepingbell, Golduck

Mt. Battle Coupons
Here is quick rundown of the Coupons that you recieve on Mt. Battle once Dakim is defeated.
1-10: 100
11-20: 200
21-30: 400
31-40: 600
41-50: 800
51-60: 800
61-70: 900
71-80: 900
81-90: 1000
91-100: 1200

Catching Moltres
As with Suicune, Moltres is hard to catch because if faints easily. A few light water attacks are enough to send in back to its master's ball. I recommend making it low into the red zone by using non effective attacks such as ice attacks or some serious psychic attacks.
I used Espeon and Dewgong with various attacks to slow it down, then put it to sleep. It took about 15 Ultra Balls to catch it, but I finally did. Again, this is along the lines of catching Zapdos in that it should be partnered with a regular Pokemon.

Catching Articuno

Like it's counterparts Zapdos and Moltres, having 20-30 Ultra Balls will be handy. Sleep and Poison are not as effective as Paralizing this beast. Articuno can be tough to catch. If you've got a few Ice types, use them to draw down Articuno's HP into the red. After that, start throwing out your snag balls. It's almost as hard to catch on this game as it is in FireRed/LeafGreen.

Your best bet is to have Dewgong or another Ice type, a Psychic type and a Normal type that knows electric attacks. It took me several tries to finally catch it.
